Two lenses of equal high quality, one being 70mm-200mm 2.8-3.5 and the other 70mm-200mm 2.0 all the way through and shooting with an aperture of F16.
Considering this example, using only F16, would there be any advantage in one lens over the other?

I don't believe there would be any difference at F/16 between the two. The main difference as you noted would be at the wider aperture range where one can provide F/2.8 all the way through. Possibly the 2.8 lens employs slightly higher quality lens elements, but if they are both Canon "L" series lenses then probably there is no difference in lens element quality between the two either, not to the extent that you would be able to notice it on your pictures at F/16 anyway.
